This is tricky. In terms of longevity and sheer number of releases then it has to be the Naomi and its close relative Atomiswave. Which was the most successful in terms of total unit sales though, I have no clue. Model 2 was released at the peak of arcade gaming and had the massive smash hit that was Daytona, and other hits such as Virtua Fighter 2, Virtua Cop, and Sega Rally. On the other hand, the machines were expensive to produce and had virtually no companies outside of Sega using them. Without the actual sales numbers + profit margins it's all a bit of a mystery.
I've seen more Daytonas than Crazy Taxi or House of the Dead 2s, so Model 2 wins. The end.
There is no way to know for sure, unfortunately.
If I was to speculate, my guess would be System 16. There are so many ace titles on that hardware, some of which were common in arcades when I was young (Golden Axe, Wrestle War, and Shinobi were often seen).
In Japan, there are TONS of Sega Tetris PCBs still operating in arcades. This is by far the most common S16 game worldwide.
Sadly, most of these boards have the custom Hitachi 68000 with the encryption keys kept in volatile memory by a battery.

When these boards committed suicide, most were trashed. Decryption and resurrection techniques were not developed until the late 90s, long after the hardware was out of production. This is one reason why you don't see many in the wild anymore.
I'm still hopefull that these RingEdge and RingWide boards make the same history as that of the Neo Geo MVS and AES. (Which will be which? IDK, I guess we'll find out ;))

The Saturn and the Model 2 are not even close to being the same hardware.
The STV was the arcade reincarnation of the Saturn.
On a similar note, I'm not sure if any computer->home console systems have ever been a success. The Atari 5200 (derived from the Atari 400/800) certainly wasn't a massive success like the 2600 (the 5200 lasted what, 2 years on the market?). The XEGS (also by Atari and derived from 400/800 hardware) most likely sold a healthy number of units but again, not an extremely popular unit. Any more computer game consoles made before the PS2/GC/Xbox era?
The Amiga CD32 (Amiga 1200 derivative) was a complete failure due to the overwhelming amount of shovelware.
The CD32 was in all respects an Amiga 1200 with a modified kickstart and CD-ROM drive.
