Definitely Gleylancer as the music is JAWUSM :cool:
This question intrigued me - so naturally I popped them both in my Genesis and gave them each a quick play. I have to agree that the music was a bit better on GlayLancer and its initial option weapon select was very nice - so much so I had a hard time deciding (can you say replayability). But in the end I have to go with Eliminate Down. Its multi-weapon system grabbed my heart (like a horizontal Radiant Silvergun - my favorite game). Also, the enemy patterns were a bit better in ED as were the few boss fights I played.
Oh, and ED costs 2-3 times more (depending on the phase of the moon), and everyone knows more $$$ = BETTER!!! AHHHHH!
Yeah, the music in GL is badass. I really like the ship design too.
Gley Lancer. It's classic AND badass. Eliminate Down has more visual fluff, but GL is just more fun IMO.
Eliminate Down takes the edge for me.
Both are very solid horizontal shooters, but ED is more exciting all around, whereas the first half of Gleylancer is too easy and prone to boredom after some dedicated plays. ED will keep you on your toes much more often.
The only real advantage of Gleylancer is that it never slows down. Ever. It's really an astonishing 16-bit shmup feat.
GL for me, even if for music alone

Gley Lancer for me, I don't like the system to change weapons in Eliminate Down.
I voted Gleylancer, though it really is a toss-up for me. Eliminate Down is prettier and more intense, and the levels have more of an orchestrated feel to them, but there's a little too much memorization involved, and it's generally too difficult for my tastes. Gleylancer has less impressive graphics, but it has that great gunner control mechanic, which I wish we'd see in some other games. Though it would be great if your secondary weapons had more than 16 firing angles; I think Bio-Hazard Battle gives you 32.
I don't think either of these games are too much better than the numerous B+ shooters that didn't get left in Japan; they're just more prized by collectors. Definitely worth checking out though.
Eliminate Down. Somehow I just find it more impressive to play... both games are absolutely incredible, but Eliminate Down is the better of the two. For instance I like both games' intros, but while Eliminate Down's is short, it is pretty much the perfect example of the ideal shmup intro. I can't imagine a better shmup-game introduction than Eliminate Down's, really. It's got to be one of my favorite Genesis intros, it's so cool... I mean, what matters in a shmup other than your awesome spaceship and its powers? It's simple, brilliant stuff. :)
In comparison Gleylancer has a long story intro. It's very well done, and the plot's pretty solid for a 16-bit shmup, but it can't match the simple greatness of Eliminate Down's intro. The same goes for the gameplay, Gleylancer is a great, varied game with lots of challenges, a more fair difficulty level than Eliminate Down (it does not spike nearly as high nearly as quickly), and more... but despite the very high difficulty level (level 3 of Eliminate Down is incredibly hard... I can get through the first two levels without too much trouble, but level 3... woah. Don't die!), it's more fun to play even so. I like the ship's powers, too. Gleylancer has some great level designs too, but it just doesn't quite hit Eliminate Down's highs, as great as it is. The enemy patterns and stages in Eliminate Down indeed are just exceptional, and exceed anything in Gleylancer. Gleylancer also has oddly easy bosses, which is kind of strange. Gleylancer is less cruely, frustratingly hard, though, which is perhaps good. I mean, challenge is good, but Eliminate Down is maybe a little excessively hard. Even just getting through the third level is a serious accomplishment. Still, perhaps like R-Type, it's an utterly brilliant game despite its difficulty (and also like R-Type, it's a very serious memorizer, and you will get nowhere until you memorize absolutely everything. I, however, love R-Type.). Also, Gleylancer too of course gets harder later on. Oh, and both have good music... but again I if I had to choose, I'd probably say that I like Eliminate Down's a little more... maybe. I'm not sure, Gleylancer has a fantastic soundtrack, with a really great intro tune the equal of anything in Eliminate Down and great ingame music as well... but still, Eliminate Down's is just so perfect for the genre, it is the better soundtrack. Similarly both have extremely impressive graphics, and it's tough to choose between the two, except to say that both are some of the best looking shooters on the Genesis for sure, with lots of layers of scrolling, varied, large enemies, and more. Overall, Gleylancer is an outstanding game... but Eliminate Down is even better.
The two games are probably two of my three favorite Genesis shmups, along with Lightening Force (though there certainly are other very good ones and it is hard to choose), but Eliminate Down is just the better of the two, in most categories. It's too bad it's so incredibly rare, and it was the only game its developer ever made. With something this good, it's really too bad they weren't able to follow it up with anything!
Gleylancer for the music, story/cutscenes and parallax scrolling.
Eliminate Down, I prefer its music, the graphics are better, and I like the weapon system, bosses/enemies and level patterns.
Eliminate Down, for reasons stated above. GL has much better sounding music though.
