Namco. Pac Man, Splatterhouse, Rolling Thunder, Tekken, Time Crisis. They held it together all the way through and still make great games.
Accolade for me, Zero Tolerance.
konami for me. castlevania, contra, and all the great arcade games they made over the years.
This is a hard one, there where a ton of great companies back in the day.
Only one huh, that's just so wrong.
I may have to go with Capcom then, for them being such a varied developer, yet a lot of their games were still awesome(even the games belonging in genres they didn't even know yet).
You have the Mega Man games, the SF games, you have willow(one of the better action RPGs out there, not to mention one of the only games in existance, that was based on a movie, yet is actually worth playing), Destiny of an Emperor, the Breath of Fire games, Demon's Crest, then there were games that were good for the time like 1943, Magic Sword, Section-Z, Ghosts 'n Goblins, and exc.
ENIX, Nintendo, and Konami were also way up there on the list, that's what makes it so hard, but since Capcon has developed a game for every genre out there, and yet did a great job doing so, I need to give them the edge, if just by a hair.
Too many to mention, so I'm going to go with one that didn't survive the transition to 3D all that well. RED.
I like some of the afore mentioned examples. How about Midway? NBA Jam, Mortal Kombat, Gauntlet, Rampage, Rush...

Castlevania is probably the greatest game series ever. Each game has been at least above average.
I like Contra a lot as well. I'm not a really big fan of the NES or SNES games but I loved Hard Corps and Shattered Soldier.
Then there are a ton of underappreciated games like Rocket Knight, Mystical Ninja, etc.
Capcom: Mega Man, Street Fighter, Strider, Final Fight
Konami: Contra, Castlevania, Teenahe Mutant Ninja Turtles, Parodius, Twinbee
Treasure: Alien Soldier, Gunstar Heroes, Dynamite Headdy, Light Crusader
Tough question.
I suppose I'll go for Sega, since they have produced the largest amount of top titles on the Genesis. But EA, Treasure, Konami and Capcom are all part of the big five.
As for non-Sega systems: I'd say Nintendo. With Square, Rare, LucasArts and Silicon & Synapse (Blizzard) as part of their big five.
