there all good but macross is the best for me.
Shame on you for not having Choujikuu Yousai Macross Scrambled Valkyrie and Aero Fighters on the list, 2 of the BEST shooters on the snes for there very arcade feel to them.

So above all, from the 3 I have to choose Space Megaforce, But my truly favorite shmup is Macross.
You put too many good ones next to each other, I can't choose. Plus I haven't completed all of them so I can't make an honest choice in regard to frame rates, levels, etc. They're all stellar shooters though.
Actually, it doesn't use any Mode 7, it's just a unique background distortion effect. This type of effect is possible on the genesis, and it was done in Sonic 3d blast.

R-Type is one of my favourite shmups of all time.
Aero Fighters is my personal fav, but I'm probably biased since AF2 is what first got me into shooters to begin with. I was blown away when I got my hands on the SFC version and saw how much shit was going on without the SNES slowing down.
I'm was always torn between Macross Scrambled Valkyrie and Axelay.
And the absence of Macross in the voting list is utter heresy, fix that ASAP, OP! :p
Gradius 3 for me. It was my first shooter and I've been enjoying it since I was little. The weapon customization is great for replay value. The best part is the music. This is about the only SNES soundtrack that I think is outstanding. It's better than the arcade version. The slowdown doesn't really bother me too much. It actually comes in handy in the games tougher situations. Every other shooter I've played for the console has left me underwhelmed. I haven't gotten to Axelay yet, but those overhead stages make me want to stay away from it.
Out of the ones listed the only that I would give the time of day are Axelay, Super Aleste, and R-Type III, I went with Axelay, as I like the art design (mainly the music and bosses, not that horrible effect), and because I think the pacing is better than Super Aleste, and the difficulty curve is better than R-Type III, I like all of them quite a bit though.
That Macross game to me is pretty much junk and I always thought that its popularity must be more due to the popularity of the anime (which I've not seen) than any of its own merits because as far as I can see the actual gameplay is total mediocrity, including nothing I haven't seen before in a whole mass of other unnotable scrolling shmups from the period.
UN Squadron is fairly good, but was dated by the time of its SNES release and was sorely missing the 2-player mode.
Gradius III is a rehash of Gradius II with added slowdown.
Parodius Da! should have been included over Gradius III in my opinion.

the levels are long and creative, you get to turn into 3 different forms each carrying 3 different weapons, the bosses do a lot more than just move side to side (not saying games like axelay or space megaforce do this but many other games did). also that last boss fight in the game was REALLY EPIC,
honestly I don't know how you can call this game junk and blame its anime series for it. The Soundtrack of the game pretty much is the main reason what it got me hooked.

You got one thing right, the levels are long, long and meandering as hell, they go on for ages with no kind of background or environment changes, no sense of speed, and no sense of energy, if any shooter made me wish for a save feature its Macross, just so I wouldn't have to keep playing through that boring asteroid field and storm stage over and over everytime I put the game on, two of the most sleep inducing stages in shmup history.
It was done before, and much better in the Thunder Force series and Gate of Thunder, Macross doesn't really even require you to use any weapon other than the laser weapon for like 80% of the game anyway.
Macross is like a weak watered down pretender to those games, but it has a popular licence added to it so suddenly its a "classic"
I can't think of many 16-bit shmups where the bosses just move from side to side, Macross' boss fights just seemed derivitive of the Thunder Force games to me for the most part.
Macross Scrambled Valkyrie or Aero Fighters would get my vote
as is, Space Megaforce is my favorite from your list.
I also really enjoy SFC Spriggan.
