What's the best and safest way to clean the connecting parts in the cart, and the slot in the Genesis itself?
I don't remember who said it exactly, but q-tips and Windex works rather well for the connectors in the cartridge. It cleans all sorts of crap off, gets them nice and clean and shiny.
Yeah, Windex is the way to go long term. But only for the carts. For the Genny slot I recommend the highest proof you can buy of isopropyl-OH. Use a simple q-tip to get that grime out of the cart. But for the Genny slot, you can neatly wrap some thin cloth around a credit card and dip it in the alcohol. Then pass it through the pin connector until it's clean.
I used the rubbing alcohol and q tip technique on the cartridge as well followed up by using a clean dry q tip to clean off any residue and as a way to lubricate and protect the connections from corrosion I put a little Vaseline/petroleum jelly on the q tip and rub that on the connection. I leaned this trick from working on my cars over the years to help keep my car battery connections from corroding.
For the Genesis itself I used rubbing alcohol and an old, clean tooth brush to clean the connections.

I put a little of this in the q tip to clean the cartridge and on the toothbrush to clean the Genesis terminals.
These are some of the ways I have brought old neglected systems and games back to life. After this I have never had to blow on a game or take it out and put it back in again just to play it. All my Genesis/32X games start up and play right when you put them in.
If the game/system does not work after this, then there is something physically wrong with it.
How do you clean the pins on the cart slot of the genesis board though?

I always use the Q-tip and alcohol method. If the pins on the game don't look that dirty then I will just use a dry Q-tip, but if they look bad I add some Iso alcohol.
I've got the cleaning of the carts down...but i'm a little wary of the Gen. I think mine's clean enough.

If you use a cloth or a toothbrush on the cartridge port make sure that nothing is left like brush hairs in the port and definitely don't force anything into the port. I've seen a Game Gear completely short out because a hair was caught in the cart port pins, fortunately once the hair was removed it started working again.
Everyone seems to have beat me to it but yeah, I clean my carts with alcohol and Q-Tip. People seem alright with Windex, but I avoid it because it contains ammonia, and is slightly more abrasive.
Isopropyl alcohol. I don't understand why anyone would ever use windex. It contains ammonia which is caustic and smells like shit.
Most fanatics will want me burnt for saying this, but give the cart a good blow (anybody who takes this as innuendo should get a life/go and post in the anime appreciation thread) and failing that inside the console too. I have been using this method for fifteen years with no ill consequences.

WELL, i've had my particular model 2, since...94, when Sonic 3 came out. I had the model 1, in 1989, but got rid of it around 92, due to losing interest in Sega, at the time. And i'm only 34, but goddamn, that makes me feel old. However, it makes me happy to see younger punks getting into the older games. They rocked.
