Probe unfortunately just seemed a bit lazy. The issue with the first MK port wasn't really the graphics for me, rather the masses of missing samples.
They felt the need to change the music too. It was actually pretty good, but not the arcade. They port MK to Mega CD and do little to enhance their efforts. Sounds are still missing and music tracks play on the wrong stages. Along comes the 32X, another lazy port this time of MK2. Rather than build the game up for the new platform with larger sprites and redrawn backgrounds to take advantage of the expanded palette, we get the MD version with more colour. You would think then that at least this time they would use the extra 8 MEGS available to shoehorn in the rest of the sounds, but no.
The Saturn arrives, Probe apparently still can't get it right with a ton of sounds still missing and the stage tunes playing at the wrong times. Despite having the capacity for redbook audio recordings of the MK2 arcade soundtrack, I believe they actually messed with those as well, so they don't sound the same.
Yeah, if we swapped the devs around the results would probably have been similar, just on opposite consoles.
Then again, Sculptured Software were no angels either. Just look at The Punisher on Genesis.
