Shinobi III was the ultimate sequel in that it took everything that was great about Revenge of Shinobi and took it to the next level. I was wondering though if there was anything that they didnt improve upon and maybe even took a step back with.

The atmosphere and music.
Can you explain what you mean by atmosphere ?
Think SoR 2 and SoR 3. SoR 2 has atmosphere while 3 doesn't. 1 has the most of all.
It's a tough concept to explain. Half Life 2 has lots of atmosphere while say... Doom 3 has none.
Zelda AlttP has a lot of atmosphere, while beyond oasis has very little.
And no, it's not related with the story.
It's all about style, presentation, and "feel". It has to do with the portrail of the universe and how everything fits together.
Shinobi 3 is an awesome action game, but you never really "feel" the world, it's just there.
In Revenge of Shinobi it's different, you kinda notice the universe Joe is in.
The music also greatly helps in setting up the atmosphere of the game, while in Shinobi 3 they're just kickass tunes.
Both games are amazing. ROS has plenty of challenging platforming but it avoids the frustration factor. Shinobi III has moments where the platforming makes me want to tear my hair out in frustration. :!: I prefer ROS overall with the acknowledgement that Shinobi III is an awesome sequel.
It has a Kangaroo and a robotic old man as a playable character, and a lot of other characters also don't really fit the old atmosphere. The music is cool but too grating and lacks the jazzy feel of the older ones, that contributed a lot. Also the graphics are grainier and the environments are completely uninteresting.
In SOR 1 and 2 (specially in 2) you actually stopped to stare at the scenery, not because it was some graphical masterpiece but because of all the little details and the fact that they actually portrayed something. In SOR 3 the environments are there because a black background wouldn't make much sense.
The new special moves improve the gameplay but also help to kill the atmosphere. Same goes for the new weapon mechanic.
SoR 1 has the most atmosphere because there you actually feel like you're part of a group helping the police clean the streets of criminals.
How does Doom 3 not have atmosphere? That's the only thing the game has going for it.
Yeah, its dark. But that doesn't strip away the fact that they did a good job of making your feel like you're trapped into a creaky old facility full of all kinds of crazy crap, like freaky baby heads and creepy sobbing. It just wasn't a proper Doom game.
I wasn't scared or genuinely creeped out once in the game. Not once. F.E.A.R (the original) managed to mess with my head a lot more than Doom 3. Heck nearly everything scared me more than doom 3. Monsters suddenly jumping out at you is slightly scary the first time, then it's just predictable boring crap.
And let's not even begin with stuff like The Suffering or Silent Hill. Those make Doom 3 look like a barbie game.
Revenge of Shinobi has better more memorable music, and most of the levels and boss fights are the same. Aside from that Revenge of Shinobi and Shinobi III, while sharing core gameplay elements are different types of games. Shinobi III is designed so you can be constantly in motion and never even have to stop to kill enemies. Revenge of Shinobi is slower paced and emphasizes the setting more as a result.
None of that is hard and fast for either game, but it is the best I can describe why I still enjoy playing both.

Personally I think every tiny little bit is better in Revenge.
I agree about the better music and atmosphere in RoS. Technically Shinobi 3 is a superior game, but there are a few things that make me prefer RoS.
For example, I think the level design is better in RoS. Lots of memorable levels.
Even today The Revenge of Shinobi is a very good game, and for it's time it was amazing. Is there anything comparable in 1989-1990?
There are a lot of ingenious and innovative things, like double jump, energy that increases as you progress through the game, 4 kinds of magic, power-up that increase your attack power and give you the ability to deflect bullets, 8 shuriken spread, jumping between planes etc.
The game is very action oriented, but also rewards exploration with extra lives (which are very important) and power-ups.
What about the two different endings? So much ahead of its time. And the soundtrack is one of the best video game soundtracks ever made.
