I voted for GBA as my favorite of the handhelds listed, but I don't know if I really consider it retro yet.
I voted for the Neo Geo Pocket Color. I only recently got one, and it is awesome. There's lots of great games for it, and the micro switch thumbstick is awesome for fighting games. Plus, it feels very comfortable, and you can get up to 40+ hours on just 2 AA batteries.
Nomad for sure. With a new flash cart and the SMS mod, it also allows you to play (nearly) all SMS games. Between that and all MD games, you have the best retro handheld ever. :D
But its not that great out of the box. Out of the box its just a battery chugging portable Genesis.
I'm sure with the right amount of modding, the Neo Geo Pocket Color could play Julius Caesar on an Aldis lamp, but to the average end user, it's just a Neo Geo Pocket Color.
That the Nomad is so easy to mod with incredible returns is just one more reason to make it your favorite. :)
TurboExpress would be my favorite retro handheld but since its not on the list the Nomad got my vote.

I really loved the GBA, but the GBC+ GB had some godly game.
Probally shouldn't have listed the GB, since the GBC is pretty much just a updated model of the GB(just like the DSi is to the DS Lite, accept the DSi sucks lol).
The GBA plays all of the Gameboy games, so it's really a no brainer. The GBA also has a ton of great SNES style games that no other handheld had. My only problem with listing GBA, is that the SP isn't on the list; it pretty much makes the original GBA worthless.
The Lynx by some distance, blows the rest (GBA excluded) out the water hardware wise, had brilliant games and the best multiplayer link-up too!
Game Gear because of childhood nostalgia but I dont think the games have aged well and I havent played any in a long while. On that list GBA games are the only ones I currently play and I dont have a GBA but I play them on the Gamecube GBA player.
The GBA SP: GB + GBC + GBA
The most extensive dedicated library of hard copy titles in a handheld ever to date.

But seriously, I gotta go with QuickSciFi on this one. GBA SP. And for the exact reasons he stated.
I have a GB Player, so what GBA games I own and have played, haven't been on a handheld. I think the best is the GB Color though, used to love playing games whilst waiting for lessons to begin in secondary school, good times.
