I keep them all.
I keep all of my system boxes. there are a few systems I bought without a box because I got them for a good deal, unfortunately finding a box with the inserts to complete those few systems is about impossible.
I very stupidly destroyed my original Genesis Model 1 box and lost it, I did the same thing to my Sega CD 1. I gave my boxes for my original Master System and Tg16 to the daycare I sold them too. So, I have a Sega CD box that I cut up and more recently had framed, a complete NES box with SMB3 pack in, a Super Nintendo Box, a complete 32X box, my Saturn box, NiGHTs with 3D Controller Box, PS1 Box, Dreamcast box, PS2 Box, Xbox (erm) Box), Gamecube, and Xbox 360 box. All of these are in the attic right now in storage bags because I have no way to display them.

Half a wall :). I've got around 60-65 boxed consoles, and only a couple loose.
About 10 of those are various Game Gears which don't take up much space.
Though, to counterbalance those, I've also got both large NES sets (ROB Deluxe and Power Pad). Those each envelope the entire viable kidnapping space of a large black van.
Oh my, yes. If I buy a console boxed, I'll keep it. That's why I have no space to live in, now :P
Although I don't know what happened to my original Mega Drive / CD / SNES boxes. Possible they're still in my parents house somewhere but just as likely thrown away. Still have the consoles though, and that's what counts.
As far as I've still got them, I keep all of my console boxes. My current Mega Drives didn't come boxed, so obviously I don't have those, and my PS1 box is the blank unpainted box that the console came in after refurbishment by Sony. My Dreamcast, two PS2's, PS3, two Xbox 360's, and a couple of accessories all still have their respective boxes. The only thing I threw away recently was the big box that housed my slim PS2's smaller box plus the bundled accessories and game. I thought it was a waste of space to keep the extra box, especially since the bundled stuff is kind of crap.
I don't keep this stuff just for completion's sake by the way. They're useful for dust-free storage of unused accessories and manuals, and they really come in handy during a move.
