Rubbing (isopropyl) alcohol does a phenomenal job at removing permanent marker, just don't get it on the label or it'll destroy the ink there too.

Actually, all you need is a toothbrush, rubbing alcohol, and some elbow grease. Tip: Use a circular scrubbing motion with the toothbrush and it works like magic.

Actually, on NES games, most labels are plastic coated, so no harm from the alcohol. Just watch if the label is not glossy coated, then there can be problems. Many N64 game labels are not coated with plastic and can be damaged.
