Thunder Force IV gets my vote :)
After deliberation I'm going with Phelios... it just has some sweet boss battles and I just enjoy the setting a lot. I'd probably go with MUSHA next and BioHazard Battle after that. BHB has some sweet music but not MUSHA level imo.
I was always really enamored with Insector-X. I love that game stilll. And that soundtrack, holy shit, it's so damn good!

It's interesting hearing about some people's non-standard choices like Hellfire and Phelios and why they like them.
I'm boring and voted for MUSHA because as it stands it's my favorite and the one I revisit the most. I like the gameplay, I like the mechanized feudal Japan theme and I like the music. It's the complete package for me.
As for TFIII vs TFIV, I'm more of a fan of III too. At least I go back to III more often anyway, maybe because it's easier.
I love IV but the screen can get a little too busy and cluttered and bright and it's hard to see obstacles and bullets at times. Some of the enemies also seem to take just a little too much damage for my tastes.
While I think IV is a lot cooler in most respects I just have more fun with III, it's as simple as that really.
And where is Fireshark? :P
I know it's a lot of people's favorite and it's definitely in my top five.
It is really a shock how much better it is than the arcade original. I avoided it for years because I thought it was just a port of the arcade game. I was missing out.
I'm still a massive fan of "Lightening Force" (gotta love that spelling!). I misplaced my cart, however, and I need to acquire a new one...
"Lightening" is a perfectly cromulent word.
I think he means represented as a franchise, in that that they would have reached a larger audience, which they would have. Also, I am pretty sure that Gradius II would have been just fine on the Genesis. It would have been more muted in its color palette but I am confident it would have looked, sounded, and most importantly, played, incredibly well. (I think the quality of the Technosoft titles on the Genesis was right up there with, and in many ways, way higher than Gradius II and Salamander in my opinion)

Thunder Force IV for me, with Battle Mania 2 and Twin Cobra following closely.
Twin Cobra is one of the few arcade ports of that generation that I don't mind to play in the place of the original, even today.

I can't ignor the fact that Sol-Deace is an option but there is No Elemental Master, Vapor Trail, Wings of Wor or Steel Empire... 4 of my top Genesis Shooters and they aren't represented! :Sniff sniff:
Not all FM sound is the same and it's often mixed with PSG and samples. If you like the music in the PCE ports of Geadiys and Salamander then you'll probably like the arcade bgms. Genesis Gradius would sound amazing if done right, but the earlier arcade games don't sound like Genesis.
Listen to the "Special Mode" music in the Mega Drive version of Slap Fight to get a feeling of what Gradius music would sound like on the system. It would have been epic!
I'm surprised there wasn't more votes for MUSHA. I got to give Lightening Force a try now. I didn't know it was that good.
Well I can't tell if it sounds very FM oriented.
Anyways, maybe Slap Fight is a worthy enough replacement for Gradius on the Genesis?

I just bought a copy of TFIV for $21 CIB on eBay and that damn thing can't get here fast enough for me to play! I've never played it so I'm pretty stoked to see what all the fuss is about.

Sub-terrania is a shooter, yes. The Strike series are also considered shooters. Some vertical run'n'gun games are quite shooterish too. Even Gauntlet could be consid... nevermind.
This poll confirms that there's an obvious king in this category as many of us knew. MUSHA is more hardcoregamery anyway. I wish it was this clear on every other genre.

Agreed that the Strike series and Sub-Terrania are not pure shooters due to lack of forced scroll. But then what are they exactly? I know stuff like Twinkle Tale and MERCS are top-down run 'n guns, and as for Gauntlet, who the hell knows? It's no shmup though, I know that.
Thunder Force IV is good...but it's no MUSHA.
