Sonic 3&K
Sonic 3 and Knuckles for me as well. I only had 2 and Knuckles back in the day when I was a kid, but when I finally played 3 (and Knuckles) several years ago, it immediately became my favorite.
I'd say Sonic 2, actually. It's the one I played the most as a kid.
S3&K !
Sonic 3 & Knuckles. Huge game, nice graphics, fun levels, great music, multiple characters to play through it all as... just a great, fulfilling game. Sonic 2 would be (oddly enough) in second for me, with Sonic CD and Sonic 1 being about even after that.
Sonic CD
Sonic 2 for me. Sonic CD just has weird music and the creepy laugh when you fight a boss is well, creepy. Chemical Plant Zone and Metropolis Zone are my favorite tunes.
1. Sonic 3 and Knuckles (No nostalgia only played as adult) I love the level design,music, and stage length. It's great having different play styles and paths for each character. The length of the game is the biggest reason it's #1 for me. It is long but never dull or dragging for me which is rare for a game of it's length. My least favorite Sonic sprite. Decent special stage.
2. Sonic 1 (Played a bunch as a kid) I like it's greater emphasis on platforming compared to Sonic 2. Great music and graphics. I think it could have used one more unique stage and act 3 on Scrap Brain Zone is a letdown. Decent special stage.
3. Sonic 2 (Played a bunch as a kid) Vibrant graphics, great music, nice addition of 2P mode even of the screen only follows Sonic. Levels I think are to short in some cases. Didn't do enough to expand on Sonic 1 a couple more great zones would have done the work (Hidden Palace zone would have been lovely). You spend to much time in Metropolis zone compared to the others making it drag (Take away one one of the acts of this zone and sub-in Hidden Palace). My favorite Sonic sprite, love all the edge and idle animation. Least favorite special stage.
4. Sonic CD (No nostalgia only played as adult) Great graphics and music once again. No 2P mode is a letdown. Level design is not my taste. Would have liked to see an updated sprite for Sonic like he had in 2 Would have liked to see more unique zones instead of the same ones with palette changes. My favorite special stage. Super peel out is cool looking but not very useful.
S&K 24X
Sonic 1 is my favorite. But even then it gets boring super fast. It's just so simple and there isn't enough variety. 3 stages in each zone? Shoot me now. The best bonus stages even though I never cared about the chaos emeralds (the game didn't really give me reason to).
Sonic 2 is my next favorite. I think they fixed the 3 stages per zone thing and they added the spin dash. That's cool. But they also added Tails. Not cool at all. I have always hated this character with a passion and it just makes Sonic feel like a children's game through and through with his pussy-ass presence.
Sonic CD is my next fave. But it's far from perfect. It has the spin dash and no tails, but it still has 3 stages per zone. Also, the title screen looks broken because it looks like the D in CD is about to fall off for no reason. There are also some issues with the scrolling hiccuping and not remaining silky-smooth at all times. And let's not forget the gawd-awful spastastic stage design which feels like it was done by an overenthusiastic 12-year-old in a Sonic level editor.
Sonic 3 is my next fave. Sonic's sprite is now awful. Why is he cross-eyed? Some of the musical melodies are good but I don't like how the music sounds now. The instrument set seems more muffled and less vibrant. It sounds more like an American Genesis game might. It has that low-quality sound to it. The graphics are also less sleek and less stylized. They look very rough and drab. Some of the effects are cool like the water surface but that's about all of the compliments I can give it other than some 3-layer parallax. The graphical design is awful throughout, though.
Sonic & Knuckles is my least fave. Even less colorful than Sonic 3 with outright horrible music done by some asshole. But it still plays like simple ol' Sonic. Attaching the Sonic 3 cart does nothing for me because it's just like playing both carts separately, except I'm not. Just the same game that I already found boring but much longer. Yay.
Sonic really does appeal to autistic kids, though. I wonder why that is. They love the hell outta Sonic.
Sonic 2 - My first Sonic game. Everything about Sonic 2 is fantastic - no need for me to go into detail. I will however mention that this is the game that made me as a kid obsessed with Sonic and bought a Sonic shirt... and Sonic shoes... and a Sonic plush toy... and Sonic comic books... and a Sonic Halloween costume... and a Sonic coin bank... and a Sonic toy RC car... and Sonic temporary tattoos... and Sonic Tiger games... and a Sonic night-light... and a Sonic pillow (which I thought I had won at a Laser Tron arcade but my parents revealed they had to slip the kid behind the counter a 20 because I was that fixated about it and pathetically no where close in tokens)... yep... ugh.
Sonic 3&K - What a powerhouse of a game, incredibly rich in every aspect. I owned Sonic 3 before the &K and remembered being surprised at how easily I had beaten it and also, as already mentioned - why does Sonic looked cross-eyed? If I had to pick between 3 and &K, &K wins it for me - I found the levels much more interesting, especially Mushroom Hill zone - how do people not like it? Reminds me of a cold Autumn day, pumpkin pie and a nice hot cup of tea...
Sonic CD - I used to think people called out CD as being the best Sonic game because they knew a lot of people missed out on it and were flaunting the fact many still have; like they're part of some club that's got the drop on an obvious secret. I agree to a point; I really treasure CD - it was really refreshing to have been able to play it as an adult, it was different, zany and fun but still all very familiar. Excellent soundtrack (Yes, I mean the US version) and sweet extras! 3&K etches it because of sentimentality, but a legitimate knock against CD are the special stages; it felt like SEGA was trying to say: "Hey! We can do Mode-7 stuff too!" But rather in an unorthodox and cumbersome manner.
Sonic - The game that started it all was spoiled for me by being my birthday present nearly a year after I wore my thumbs over the second installation. Sonic is a great game, but as a kid furiously pressing down and "C" to pull a spin dash only to figure out that there was no spin dash - the game then felt like an effort. I definitely appreciate this game much more today than I ever did in '93, but something's gotta be last... unless you want to throw in Chaotix into the discussion...
Sonic 2 is probably my most played game ever. Seriously, hundreds of hours spent playing it since the 90s.
That said, I think Sonic 3 & K is the best Sonic game. Music, elemental shields, length, overall the game just seems more epic than Sonic 2.
Sonic 2
1. Sonic 3 & Knuckles - Blew me away as a kid, and i still find it just as great as I did then. Smashing game, def in my top 5 fave titles of all time.
2. Sonic CD - The Marmite of Sonic games it seems. Big fan of the anime style of this game, and I absolutely dig the soundtrack (both US & JAP/EUR).
3. Sonic 1 - I feel this one always gets overshadowed by the later games. Still brilliant in my eyes and a real nostalgia blast.
4. Sonic 2 - Overrated as hell. Great game, don't get me wrong, but far from the best on the system (in regards to Sonic games). The later levels drag on, and by metropolis I find the game a chore. Generally I just cheat my way to Sky Chase/Wing Fortress because I hate MZ so much.
I'd like to preface my list by mentioning that I played the games in the order they came out, except for CD, which I played last.
1. Sonic 3 & Knuckles - I absolutely love this game. Elemental shields, the insta-shield, great level design, a cool soundtrack, and some nice looking graphics easily make this one my favorite of the series. I'm not really sure why the S3&K sprites get so much hate. If there's one Sonic sprite I can't stand, it's his sprite in Sonic Chaos on the Game Gear. There's something really off-putting about it.
2. Sonic 2 - While the graphics aren't on par with Sonic 3's, the music and gameplay are still quite good. Level design is mostly good, but areas like Metropolis zone and that pit of spikes in Mystic Cave aren't up to the S3&K standard. Overall, a pretty good game.
3. Sonic 1 - The weakest of the classic 3 game trilogy in all areas, Sonic 1 is still a fun game, but just isn't up to the standards of its sequels.
4. Sonic CD - I really don't like this one that much. The level design is pretty abysmal, the special stages are god awful (although they're a lot better in the 2011 version), the bosses are lame, and the spindash and super peel out mechanics are pretty rough. The Japanese soundtrack is excellent, while the American one ranges from good to mediocre. On the bright side, special stages aren't required to get the good ending, which I quite like. If you're going to play Sonic CD, play the 2011 version.
Sonic 3&K - I liked Sonic 3 by itself (still prefer its ending music over S&K), but I like this more as its the complete game. It does have some levels I really don't care much for (That's right Carnival Night Zone, you're utter tosh!) but its over all pretty epic feeling in size.
Sonic 2 - Gotta love this one as its the first Sonic game I ever had, and pictures of this game are what made me want a Genesis in the first place.
Sonic 1 - I miss the spin dash (newer versions have it), but I love the simpler charm of the game. Probably the easiest game to collect all the Emeralds in.
Sonic CD - I always thought the time travel part of Sonic CD was superfluous, and really only served to pad out the number of levels. I never got to play this game in the 90's, so I have zero nostalgia for the game. But the Japanese soundtrack is fantastic.
The time travel exploration is the whole point of Sonic CD.
And yet the other three games don't have it, and are perfectly fine. I tried to play the game, but just got bored with trying to time travel and quit trying that, then I just lost interest in the game altogether. I probably would have enjoyed it more had I played the game as a kid instead of an adult.

Yeah. No one ever implied otherwise.
The time travel isn't "superfluous", it is a core mechanic of learning the game.
ie: exploring and learning the puposefully designed levels so that you can time travel proficiently. Otherwise you're just fumbling around trying to play it like Sonic 1 or whatever, which it is not.
Then I approached the game improperly. But that ship has sailed, I sold off the game years ago.
I've shared my opinion on this topic so many times that I will just condense it here.
Sonic is nostalgic and iconic. Sonic 2 is an improvement and a great sequel. Sonic 3 & Knuckles is a masterpiece and Sonic CD is kind of clunky.
I totally understand that and if it works for you it's great but it never worked for me personally.
It's just very awkward for a Sonic game in my opinion, especially if you go into it attempting to play it like a Sonic game. It just feels off.
I know a lot of people love it and that's fine, I'm not trying to take any of the joy away from those people, but I never got into it.
For me, Sonic 2 holds a really special place in my heart, because it was my first Sega game, and it was my first real video game that i have memories of playing as a kid.
However, that said, Sonic 3 & Knuckles is the better game overall of the 4. The stages, the music, the bosses, it all just works so well its hard not to call it the best.
Sonic CD is a very interesting and different take on the series, but when i finally got to play it, i found it to not be the masterpiece the hype at the time had led me to believe, but i do think it works better then the 1st game. The first game is good, and set the blueprint down, but i just don't think it holds up to the rest of the games.
Pretty much this, except I think Sonic 1 is just as good, if not better, than Sonic 2. My opinion varies depending on which I've played recently, but Sonic 1 is just really, really fun. It's the SMB of sorts, and the simplicity adds to the charm. That said, Sonic 2 just has a ton going for it. So, maybe Sonic 2 by just a little bit. As for Sonic 3 + Knuckles, it's my favorite game on the Genesis. These games were the awesomest thing when they were released. I would shrug off SFII and MKIII with friends just to play it.
I don't particularly care for Sonic CD. I'd rate it on par with the Sonic Advance games, which I also thought were mediocre.

I just am tired of and have no tolerance for people making entirely false claims like "superfluous" or Joe's juvenile and idiotic statement about a 12 year old with a level editor. There's no fault in not enjoying a particular game, but there is fault in making things up, especially when it is apparent someone didn't even grasp the objectives.
Throw out insults all you want, we're just telling you why we didn't care for it. We really must have struck a nerve. There's no need to fully grasp a concept of the game to enjoy it or not. For me, the concept of time travel in a Sonic game is very unappealing. Does this mean I am not allowed to dislike it because I did not thoroughly study how it all ties together? I just wanna play it like a Sonic game and get to the next level, hear some cool music and go through some bonus stages maybe (which I actually don't mind in this game, they're the easiest and the least annoying in the series). But it's hard in Sonic CD because I need to make sure I keep my speed down or I'll travel through time which totally interrupts the flow. Funnily enough, those rare times when I DO want to go through time for whatever reason, I can't keep my speed long enough. The time travel aspect would be a GREAT mechanic for a different game, but certainly not a friggin' Sonic game. And certainly not a Sonic game which needs to reload the new time periods off of a single speed CD-ROM further breaking the flow. And the levels are jumbled. The way I described them is how I feel. I would apologize for hurting your feelings on the matter (like I said, a nerve was clearly struck) but why should I? It may work for the time travel mechanic but like I said, I do not like that. So the levels feel jumbled and thrown together. I've seen many amateur Sonic 1 hacks that remind me very much of the bizarre level design in Sonic CD.
So please stop worrying what other people think of Sonic CD and just enjoy it for yourself. We all have opinions and they're not worth getting grumpy about. You say you have no tolerance. Well, you'd better get some or you're just gonna be in a bad mood all the time over what people say about almost anything. IT'S JUST A VIDEO GAME.
I've heard other people say that Sonic CD was designed by a drunk with a tile editor.
I should see for myself, but model 2 Sega CDs are pretty expensive.
