I honestly wonder why people keep bringing this stupid topic up. The Genesis and SNES were obviously evenly split in sales for the whole time both were on the market. Only in 1991 and maybe 1992 did Sega have any kind of substantial lead and they never recovered the costs of all of their hardware/software development and overmarketing to break Nintendo's monopoly.
Whether or not Majesco sold an extra few million, or hell even all of the crappy clones today outsell Famiclones, is completely irrelevant. Well, I actually would like to see which crappy clone sells the best for giggles.

Well no, I was just thinking about Nintendo as the owner of the SNES and hence the ones making game release strategic decisions...
No matter how badly we want the Megadrive to win the 16-bit war, it will just not happen. The SNES outsold the Megadrive worldwide even before the MD was 'shut down' in 1995. For a long time I've been a Nintendo/SNES hater because of being a proud MD owner.
And yes, MD has high quality, sometimes better, replies to SNES games, just as you cited. But my point is precisely that: they are replies because the SNES was just leading the way.
I kinda agree that history has faded out the MD because of the reasons you pointed out, but maybe that also because those games werent truly original landmarks. That's why Castlevania, SF2', EC, Kid Chameleon (excellent reply to Mario 3), etc etc on MD are less popular games than their SNES counterparts (where applicable).
And yes the MD was better at sports (NFL, NHL, NBA in USA and FIFA in Europe) and shooters (TFIV being the only really popular one, though), but then how do we explain that Super R-Type and F-Zero are more popular than the best MD games in the genre?
My guess is that they were popular arcade franchises (R-Type) and because of the SNES predominant presence from 1994 to 1999ish, which forced everyone to pay more attention to SNES games.
Just look at ROMNation's most downloaded ROMs, seems like a good indicator of who won the battle (Sonic 1 being the first MD rom and being buried down below).
That said, Sega-16 seems fully committed to restore the absence of MD loving in nowadays retrogaming world.

The only proof they could offer were old photos of these strange, black boxes. Well... yes. romnation's been online for years now and the list is not your typical last weeks most downloaded games, it's an all-time most downloaded roms.
As for shooters, maybe in that case it's just a matter of were all the attention was going at the time (and now). Plus Nintendo having more popular franchises (third parties or not). Quality aside, R-Type is much more well-known in gaming history than Thunder Force, come on.
And when you hear about Castlevania or Contra, in the abscene of context, you inmediately think Nintendo or SNES. That's proof they won.
I also think we Sega fans are also a bit (just a tiny bit) responsible for the fading out of the MD catalogue. I really think we should be praising more the virtues of our own unique original treasures (with and without capital 'T'...) instead of debating ports and endless SNES/Amiga/PC comparisons. Not that I dont like SF2 but heck, we should be talking 24/7 about the true unique exclusive gems of the MD: Eternal Champions, Sonic, TF4, Gunstar, Comix Zone, Vectorman, PSIV, Sor2, Beyond Oasis, Landstalker, Kid Chameleon, etc.
Or maybe the only one that is. Ecco the dolphin.
