I always thought Konami's Vendetta/Crime Fighters II on Mega CD would have been nice if SEGA outsourced it to the guys who did FFCD.
As for the stock console, Mutant Fighting Hero would have been a good fit, but only the SNES got it BITD.
A few of the older Neo-Geo titles like Cyberlip, Magician Lord and Alpha Mission II would be well within reach of the MD now, but at the time of them being financially viable enough to be ported (read: no later than '92), I imagine there would have been a fair lot of cuts to fit them in say 8 MEGA memory.
Being a big Double Dragon fan I was always disappointed in the home ports and would like to see proper versions on MD today, with all the sound FX and music intact - totally possible with a 16 MEG ROM and a passionate dev.
And a competent port of Metal Slug to really push the limits of the machine.

Gradius I&II, Salamander and Dragon Ninja would be perfect. I am sure they could all be perfect or very close to. The Double Dragons would be a good fit too. I was always disappointed that Dynamite Dux was only on the SMS, that would be a good fit too. Seeing as the SMS game was never released in Japan, I am amazed they didn't do a MD version.
They should port South Park: The Stick of a Truth to the Genesis
The SMS port is just too downgraded, the Genesis could easily do a 100% perfect port of this.

Some of those arcade beat 'em ports would run smoother, throw as much, or as close to, as many enemies as the arcade game on the Genesis, but would look closer to the arcade game sprites on the SNES, while only tossing 3 enemies at a time at you.
Much as I'm not into discs, 5th Generation would definitely be better for a lot of them.
Well, Hyperstone Heist feels really phoned in towards the end, like having a boss rush with crappy palette swapped sprites. It's weird because by comparison to Turtles in Time for SNES, Hyperstone Heist looks better (better color use and better animation), feels better (controls are smoother), and imo even sounds better (SNES version sounds weak, and I always hated the hiccupping orchestra hit of the SNES).
However, Turtles in Time SNES is still the better game to me. The gameplay is better and the levels and design is better, so I feel if one were to take that, and combine it with the Genesis' better feel, animation, color use, and sound, it would be pretty much the best version of Turtles in Time.

You would have to cut down on the graphics some bit for the SMS version though.
Don't think a stock SMS would be too keen on that parallaxing and the amount of sprites used for particles would require excessive amounts of flicker (would probably be better without the particles).
But yeah, seeing this ported to ANY console would be fun.
It's a simplistic game in theory and it's just about handling all those frames of animation and getting the physics just right (I imagine this wouldn't be quite as fun if it moved about at the pace of Karateka).
Magic Sword. The SNES didn't have the blast processing required to handle 2 player.
Magic Sword without 2 player is like Final Fight without 2 player. Wait...
^So it isn't just me? I thought that game was pretty dull, the way it would just keep going(arcade version anyway). I wasn't going to sit through 100 levels of that...
What killed Magic Sword on the SNES was the horrible slowdown, more than the lack of a second player.
I would have loved a port of R-Type and R-Type II. Hell, if we are doing Neo stuff, I'd be super happy with some Magician Lord, Last Resort, and Blazing Star. A lot of the old MVS games could have made it. I can totally imagine a really solid port of Wind Jammers. (drool...)
