Alissa Cyan from Comix Zone. She has been my forum avatar for as long as I can remember.
Also, Jade from Beyond Good and Evil. One of my all time favorite games. I've been waiting for the sequel since 2003, and we finally got confirmation at E3 last year, although the game seems to be a prequel from before she was around.

Blaze Fielding, and I do have a soft spot for Lara, but mainly in her Keely Hawes voiced iteration.
Kerrigan, Samus, Asha, (Popful) Mail, Classic Lara, Aloy, Bayonetta, Glados, Tyris Flare, Most female fighting game characters.

Alis all the way for me - an oppressive government kills her brother, so she picks up a sword & takes on the empire. badass through & through.
Well, she's kind of bitch, but in a good way. Looks hot and has a very attractive accent. Was very surprised when I found out she was modeled after her voice actress Yvonne Strahovski and that she's real. Which makes sense to me since you can't top natural beauty in my opinion.

Only thing that kept me playing this game till the end (as Grandia 2 started getting pretty boring after a certain point). One of the most interesting female characters for sure.
Best girl, no doubt. Red and black would suit her much better, methinks :)
Regarding JRPGs, Estelle from the Legend of Heroes: Trails in the Sky series is a great character. Anna, the hunter from (Phantasy Star II) and Jean the martial artist/dancer from (Lunar: Eternal Blue) are cool as well.
STGs: Isha, the nun/ace pilot from Giga Wing, Reco (Mushihimesama) and Ellinor (Musha Aleste).
Side-scrolling action: Sheena (Contra Hard Corps), Anne (Wild Guns) and Alisia (Alisia Dragoon).
Beat'em ups: Blaze is hors concours, so the Thief from D&D: Shadow over Mystara and Lynn Kurosawa (Alien vs Predator) will have to fill in for her. They are my favorite characters from their respective games.
Vs Fighting: Leona and Vanessa from the King of Fighters series. Also, Elena (Street Fighter 3) and Pai Chan (Virtua Fighter).
And also the pilot from Super Hang-On! ;)
Jill Valentine from Resident Evil and Blaze Fielding from the Streets of Rage series.
Meh Miranda is ok I guess, Ashley Williams or Liara Tsoni are more bad ass imo. Just about to play the mission on ME3 where I have to rescue Miranda's sister.. again. Looks like Miranda is going to "buy the farm" in this mission, just like a lot of the other ME 2 characters have in this installment.
For lead-female characters, some of mine are Alisia Dragoon, Asha (Monster World IV), Aya (Parasite Eve), Popful Mail, Terra (Final Fantasy VI), and Yuko (Valis). Otherwise my top picks:

My favorite's always been Kitana from Mortal Kombat. Just a bad-fucking-ass combo-queen ninja assassin with razor-tipped fans (what isn't awesome about that sentence)? I'm also fond of her backstory in which she was unknowingly serving the very man who slaughtered her real father alongside her "sister" who was actually a heinous clone created by a mad sorcerer (unfortunately the more recent adaptations have shit on her story and made it less intriguing to me).
Blaze will always be my go-to for SOR, so she's more than worthy of a mention as well.
