Sonic 3 and Knuckles
Good choice. Damn good game. I am still in love with it after all these years. At times I think it's better than the arcade version. - It's definitely better than the Saturn version and that's pretty much arcade-perfect.
Hm, I can't just choose one!
Some milestones:
- Sonic the Hedgehog: Without it, I wouldn't own a Mega Drive.
- Quackshot, Castle of Illusion, World of Illusion: The first games I bought.
- Streets of Rage / Bare Knuckle series: Still the #1 reason to own a Mega Drive.
- Shining Force: My first "RPG" (I know that it's not a real RPG)
- Thunderforce 4 and Darius II: My first shmups!
- Wonderboy in Monsterworld: My first action-adventure
- Revenge of Shinobi: Borrowed it from a friend and kept it for MONTHS! Still beat it every now and then. It somehow never gets old.
I would say that these are my favorites.

Sonic 3 and Knuckles.
I consider it one game, and therefore it is one of the finest games I've ever played. It was one of the first games I really tore into (although that was on the PC, but really it's the same thing wrapped in a Sega-coded emulator) and became obsessed with, one that was so amazing that it held my young attention span for almost two years of nonstop replaying. Additionally... it shaped me for years afterward by turning me into a rabid Sonic fan, which years later made me realize how bad obsessions were and therefore made me a better person overall. AWESOME!
Herzog Zwei
By far the most fun, the most addictive Mega Drive / Genesis game ever made.
It was also, practically, the first real-time strategy game ever made. YEah there was the original Herzog on the MSX computer but that wasn't too great and most gamers never got to play it. Herzog Zwei was available worldwide on a console that was available worldwide.
Over the past 18 years or so ( I didn't know about HZ until 1990 even though it came out in Japan in 1989) I have dreamed about a remake and/or a sequel for almost any platform you can imagine:

Toejam & Earl: of course, hands down. It's fun single and multiplayer, with the random world feature the game is different everytime. What else could you ask for? The pace of the game is not too slow, not too fast. Secrets are everywhere, cool powerups and monsters. Great theme song and an original concept. The only thing lacking is the graphics, but they still aren't that bad. They just have the early Genesis feel to them.

Since I got the Genesis I can't really say how many favorites I have.
I'm thinking of just making a folder in my emulator file that just has the Genesis super favorites but when I think of it it won't be fair because there are a few no name games that rival even the top games.
Its so confusing.
I'll have to go for Streets Of Rage II, although Sonic will always have a special place in my heart. Honourable mentions: Gunstar Heroes, Comix Zone, SSF2, Mortal Kombat, Greendog and Toki.
Shinning Force II and Thunder Force IV are my absolute favorites. I beat Shinning Force II about eight times already and I'm going through it again on the Wii Virtual Console.

Sonic The Hedgehog 2 & Phantasy StarIV
Shining Force. I love the gameplay of the overall series, but the original Shining Force will always be my favorite. I love the darker art style, characters, battle scene graphics, music... I like almost everything about the original more than the sequels. It's also a game that wouldn't be the same on a different console.
Shinobi 3: Return of a Ninja Master and Sonic 3 for me :)

Sonic 3 & Knuckles! fantastic graphics, great soundtrack i remeber the day i got the Sonic&Knucles cart new back in the day :) was awesome then and its still awesome now!
Hmmm, probably Sonic 2. It's the game I got with my Genesis however many Christmases ago, and I imagine it's the one I've spent the most time with. After that I would probably say Phantasy Star IV.
