A cartridge connector problem perhaps, a cold solder point, a trace not doing proper contact somewhere ...Do continuity checks between cart connector to ASIC, I/O, processor,Z80 etc...

Any particular reason why the Master Base Converter would work, but not Mega Drive games?

Master System games don't use all of the cart pins like the Genesis/MD games do..Once at a band camp, I had a Jap MD2 system that played SMS just fine but not MD/Genesis games, a trace to the cart connector was broken due to corrosion (an address), repaired, and voila! back to life...

Have you tried to re-align the pins on the slot?
Just a quick note: I use a universal transformer for my Segas and they work well. What type of transformer were you using?
Well, it is getting weirder. My friend let me borrow the one cart that he got to work in it. It is a Korean 30 in 1 with what looks to me NES/SMS style games. Not sure why that works but a real Genesis cart doesn't. More detective work to come.
