You mean Rockman X3? I had the complete japanese version, bought it for about 20 dollars not long ago, and resold it for about the same ammount soon after; that's the price I saw it going for on average via eBay and Yahoo Japan. Good riddance: the horrendeous load times, awkward controls and uneccessary borders made it a totally inferior port of the SNES original.
I agree Musha is also not worth the price tag and had absolutely no clue it was so rare until pretty recently.
Pulseman is another, the graphics are brilliant and the game is fun, but its way too easy and short.
Choujikuu Yousai Macross: Scrambled Valkyrie for Super Famicom is another. I see it going for about 40-50 on average. Although I initially liked it when I first played it via emulation about a decade ago, I changed my mind after giving it a serious playthrough. Levels are generally too long and bland. It has a few merits but not that great, as you can get better SNES shooters like Parodius Da, R-Type 3 and Axelay for relatively cheap.
Another that comes to mind is Do-Re-Mi Fantasy: Milon no Doki Doki Daibouken. I was actually a big fan of Milon's Secret Castle. This game however, while being visually pleasant and overall fun, is simply not fun enough to warrant its 100 dollar price tag. However, if you are up for buying it honestly, the Virtual Console edition is a cheaper alternative. Of course if the language differences really bother you, you'd probably settle for the fan translation instead or a repro of it, whichever.
Me too, it's probably one of my favourite games of all time. That being said, I don't know why the cart only copies are so expensive. The CIB ones I could understand, it came with a lot of extras in a huge box, which was pretty uncommon back in the 90's, but the carts alone aren't that rare.
As for my entry to the list: MUSHA, I don't see what the big deal is with this one. It's a decent enough game, but it's not exactly the best shooter on the Genesis, it has a nice intro, but the gameplay is pretty standard in terms of appearance and play mechanic. I never understood why people go so apeshit for this game. IMO TFIV is way better and at 1/4 the price it's the obvious winner.
Also, Sonic Jam for Saturn. It rarely goes for less than $50, which isn't terrible, but for 4 Sonic games that you can get on the Genesis for under $5 each, and some extra content that nowdays you can just watch on youtube (and in better video quality) I don't really see why this game is still so expensive.

There are a couple aspects of MUSHA's popularity which are being overlooked.
Firstly and of significance to me, is the fact that it is the only Compile shmup on the Genesis. Compile had a strong following of fans thanks to Zanac. Space Megaforce (Super Aleste) was their defining effort on SFC, and MUSHA represents the only game from the (Zanac/Aleste) lineage on the Genesis. For that reason alone it has a must own position in my library. Of course there is also Robo Aleste on the CD system, but MUSHA has an irreplacable spot as the only cart based 16-bit Compile shmup for Sega.
2nd, back when Die Hard Gamefan still had cult status in the US, their lead editor did a retro-feature and regularly raved about MUSHA being one of the most incredible shmups ever. The year following the Gamefan retro-feature is when the price skyrocketed on MUSHA, it had previously been a <$5 game used (just like Gaiares was $1.99 complete when I purchased it.) Funcoland and Gamestop/EB were suddenly asking $40-50 for a used MUSHA. That hype has only intensified over the years.

the last time rockman x3 for sega saturn ever cost anywhere near $80 was in the mid 90s in the mail order import shops advertised in the back of game magazines.
it's been selling for a lot less then $80 for about 10 years now, you got ripped off for $80 especially since its not very hard to find. here's a few for much less than $80:

Low production run, the Xbox and PS2 versions had a stupidly low print run, maybe for a couple of months at the best. The DC version I think went down or stayed the same, dunno.
If it was the PAL version, then yes... Japanese? Nope.
