I dunno, I never found any characters in WA2 as endearing as Rudy, Jack, Cecilia & Hanpan. I also thought they handled the Western meets Fantasy motif better. And you aren't forced to use the item dupe glitch, I mean that's like faulting a game for having an infinite lives code.
I thought the story in WA had a more epic feel, and to me, they've just never topped that one. Still a big fan of 2 though, it's a great game. Definitely had a great battle system, they really refined it in that one. And I like the way you allocate "points" for character growth. Never finished 3, don't know why. Got about 30 hours in and just... lost interest, I guess. It was certainly a solid game, don't know why I was never compelled to finish it.
Anyway, agree on all other points. I absolutely love the dungeons, and the tool system is a great idea. The first two games in the series are among the best RPGs on the system, as far as I'm concerned.
